 Click to Calm: Healing the Aggressive Dog (Karen Pryor Clicker Book)

This is one of the best dog training books ever written.  It provides concrete advice for dealing with dogs that are aggressive to other dogs.  It is straightforward, easy to follow, and easy to understand.  Plus, the techniques in the book work wonders!

 Control Unleashed - Creating a Focused and Confident Dog

This book started out as a book for dogs who compete in Agility.  It has now become one of the top books for dealing with difficult dogs. This book focuses on teaching impulse control, on and off leash, using scientific principles.  

 How to Teach a New Dog Old Tricks

Ian Dunbar is the founder of the Association of Pet Dog Trainers.  He is a well respected member of the dog training community. He is the founder of Puppy Kindergarten classes in this country. This books goes into great detail about how to teach each and every basic cue your dog should know, both on leash and off.  He believes teaches a small number of basic skills and then strives to make them nearly perfect, so you don't need anything else. 

Before and After Getting Your Puppy: The Positive Approach to Raising a Happy, Healthy, and Well-Behaved Dog

Here is another Ian Dunbar book, specifically about puppies.   This puppy book is a great read, and a must for new puppy owners.  Dr. Dunbar talks about the importance of socialization, teaching your puppy how to have good bite inhibition, teaching your puppy to be happy being left alone, and more.

 Click Your Way to Rally Obedience

If you compete or plan to compete in Rally Obedience, this book is a must.  It includes a description of all of the APDT and AKC stations, and easy to understand techniques for training the skills required for each station.  Plus, its based in positive reinforcement and clicker training, which makes it even better.

 Canine Body Language: A Photographic Guide Interpreting the Native Language of the Domestic Dog

This is one of those books that you might see the title of and think, so what!  But, it not only alphabetically discusses dog behavior, but does so in many, many pictures.  This is a must read for people with aggressive or fearful dogs, as it can give you a much better understanding of dog body language.

 Feeling Outnumbered? How to Manage and Enjoy Your Multi-Dog Household.

Many people share their homes with multiple dogs.  Dogs are not wolves - they live in a much less structured pack system than wolves.  As a result, the things we used to do to help dogs in a home get along, really didn't work, because they were so focused on a strict pack structure.  This book talks about how to get multiple dogs in a home to get along, with dog friendly techniques, from a animal behaviorist's perspective.

 The Power of Positive Dog Training

Pat Miller is an awesome and educated writer and trainer.  She was one of the first trainers to really "put it out there" that positive training was the best way to go. This book discusses how to train all of the basics in a class type format, and includes a vast amount of information on dealing with specific behavioral issues.

 Clicking With Your Dog: Step-By-Step in Pictures (Karen Pryor Clicker Books)

Again, this book is a manual for teaching obedience skills, but it uses illustrations and pictures to guide you through the entire process.  Each skill is broken down in many parts, and Peggy explains how you might teach each skill using luring, capturing and shaping - few books go into all three of these techniques.
